Monitor their progress, and have them proceed by increments towards their goals. Set up challenges of various kinds, blockages, weapons suddenly activating, technical faults, brainwashed comrades. Let this ship become a testing arena for the crew, a training course for your new minions, and an amusment for yourself as you prepare for your end goals.

This way you can see who among the crew who has the most fortitude, talent and will to survive. Who among them can lead, and who can act on their own. Who will simply sink into dispondency and despair, and more than the others will need your guiding hairs to "protect" them.

You should probably get an assistant from every species on board. That way you can benefit from advice from all of them.

Then you simply break the rest of the crew. But we don't want them too broken, then they lose initiative and the ambition to strive after greater things. Try to make them serve you out of love for you rather than fear of punishment.

Once we have complete control of the ship and the crew we should look for a place to expand to. Try to find a passenger liner and convert them too. After that you should look for a small newly started remote colony planet to use as a base of operations.
